There are two ways to get around this:
ONE(Mobile ME)
Apparently Syncing with Mobile ME syncs all the information including customised calender colour codes
TWO(Interim Method-based on http://www.macosxhints.com/article.php?story=20080710143428536)
Although you cannot get the exact colour at least you can get the right shade of the colour.
Make sure you sync your iPod or iPhone before you do this
First connect iPod, goto iTunes, 'info' tab in your iPod. Then:
1.Select two calenders with 'red' and 'orange' as the desired colour. Note that the Red one has to come first alphabetically before(I am not sure changing name temporarilly and changing it back maintains the colour. CHECK THE 'CALENDER' under ADVANCE in 'info' tab(to replace info.). Click 'Apply' then 'Sync'
2.Then add calender with desire colour blue. then Sync
3.Then add calender with desired colour green. then Sync.
4.and so on. Colour assigning is in order of red-orange-blue-green-purple. I do not know what comes after this however.
Please tell me if it does not work.
